Skin Problem

    I have been attempting to make a skin for the Grand Marshal that adds a separately colorable roof, like the Burnside and Grand Marshal. I followed both the colorable skin tutorial and Margarine's video tutorial. This is the .dds file I made:

    It looks a little sloppy, but it covers all of the areas it needs to. The problem is, when I load it up ingame, it looks like this:

    The color works, but the skin's not mapped correctly, and I don't know what to do to fix it. Could anyone help me with this?

    I have a new problem. When I edit the diffuse map in paint.net, saving it causes the contrast to be cranked up or something, ruining all transparent parts:

    The diffuse map on the left was opened in paint.net and saved as a PNG (for uploading purposes). The one on the right was opened in paint.net, saved as a .dds file, then saved as a PNG. Notice how all transparent parts are gone. How can I get paint.net to stop doing this?
